I have never done this. What you can is to induce waves by wiggling boundary atoms. I think this will need short time-steps and maybe some customized post-processing.

It is definitely possible to propagate a disturbance through a granular sample in LiGGGHTS and measure its velocity. But in order to replicate the exact observed behaviour in the laboratory (eg frequency dispersion) you will have to carefully think about the contact model, damping etc.
