I want to count two sizes of particles separately with fix massflow/mesh command. I thought it should be very straightforward but I didn't figure out how to do that.

i think you can apply the fix
i think you can apply the fix massflow/mesh command to different group-IDs, so if you make each particle size its own group, that should work

This is correct, from https://www.cfdem.com/media/DEM/docu/fix_massflow_mesh.html
It counts the total number of particles and the associated mass. Only particles part of GROUP are eligible for counting.

LAMMPS
After running your simulation, you can perform post-processing connections analysis using LAMMPS output files (e.g., dump files) to count particles of different sizes separately.
